我们最近发表了一篇关于神经母细胞瘤的分子分型工作,通过整合bulk和single cell的转录数据来发现神经母细胞瘤的亚型,并可刻画其肿瘤微环境的异质性。文章以”Integrating multi-omics data reveals neuroblastoma subtypes in the tumor microenvironment“发表在Life Science上。
在这项研究中,我们采用相似网络融合(SNF)算法,确定了三种NB亚型,包括间质样(MES)、MYCN样(MYCN)和神经源性样(Neurogenic)。其中,MES亚型表现出最高的免疫相关途径激活,MYCN亚型预后最差,主要在细胞生长和增殖途径中富集,神经源性亚型表现出最好的预后,主要在交感神经系统发育过程中富集。我们还通过相似性测量算法基于17个关键基因对单细胞组学数据中的患者进行分组,以便更好的比较三种亚型的肿瘤微环境。比较有意思的地方是,在单细胞分析中,发现MES亚型中了Naïve T细胞的显著存在,提示这类亚型可能收益于T细胞激活相关治疗。这些结果都展示出肿瘤间的异质性,分析和理解这些异质性,可以帮助肿瘤患者的精确诊断,并且为未来的精确治疗研究提供一定的基础和方向。
这是范金花博士在我们实验室的第二篇生信工作,恭喜金花。第一次做NB数据分析还是10年前,发现了TERT的突变和扩增对NB的进展有重要作用(Peifer et al. Telomerase activation by genomic rearrangements in high-risk neuroblastoma. Nature. 2015)。之后,就是一些断断续续的想法来来回回磨蹭,最后在金花强大执行力下,把碎片整理小文。
Integrating multi-omics data reveals neuroblastoma subtypes in the tumor microenvironment
Highlights
- •We used similarity network fusion (SNF) to integrate expression profiles and immune infiltration features, and identified three subtypes of neuroblastoma (NB) (MES, MYCN, and Neurogenic) that were consistently observed across different datasets.
- •Based on the bimodal index (BI) and random forest, we identified 17 key genes across the three subtypes and used similarity measurement calculation to classify 16 single-cell RNAseq samples to the three subtypes, which enhanced the comparison in the tumor microenvironment differences.
- •We reveal divergent differentiation trajectories for adrenergic cells within the MYCN and Neurogenic subtypes, and identify a significant presence of naïve T cells in the MES subtype, along with mesenchymal cell subtypes associated with the unique plasticity observed in both the MES and MYCN subtypes.
- •Drug sensitivity prediction suggested that the MES subtype may respond favorably to MEK inhibitors, while the MYCN subtype may be susceptible to Bcl-2 inhibitors.
